JoAT Submission Question

I checked over the submission regs at the site and I'm not certain if they disqualify my spaceQuest design or not.

While the design is completely original, it was specifically designed to look like a starship evolved from the seaQuest submarine. Since the overall shape isn't mine, am I able to submit the ship to JoAT or am I only going to be able to submit the other aspects of the  spaceQuest Deep Space Exploration Carrier Group?

There's no problem if you just take the basic lines of a design and create something original from it. You should only add a note such as "basic design taken from..."
